I have searched everywhere to find a solution to the application name in the menu bar beside the apple icon. I know that it uses the name of the main class. But what if the name of the main class is different than the name of the application should be. How do you change that name, programatically?

Thank You Very Much!!

You need a Jar Bundler
The property you are looking for is
Bundle Name
The title of the application menu and the Dock item. Manifested in the CFBundleName property-list entry.

And if you're looking for something that can be done automatically during the build, check out the http://informagen.com/JarBundler/ Ant task.

You can find further information about how to make a Java app more Mac-like in the http://www.coderanch.com/how-to/java/MacOsxFaq.
