Exploded war is getting deleted during the tomcat shutdown

Hi All,
We are running Liferay tomcat in a VM. For deploying any war, we used to follow hot deployment process(deploying the war without restarting Tomcat). In this scenario, we are facing a strange issue.
When we shutdown the tomcat using shutdown.sh file, it removes all the hot deployed war file folders under webapps
Please let us know whether any one faced this kind of issue in Liferay - Tomcat(liferay-tomcat-5.5-5.1.1)
