If I right click on main() method on a stand-alone application in VAJ, I am able to run the class. How can I do this in WSAD?

Here is one way. In the Java perspective, use Package Explorer to select the class for which you want to run the main(). What comes next depends on what version of WSAD you have. As I recall, if based on Eclipse 1, click on the running person button, next to the bug. If based on Eclipse 2, click the pull down next to the running man, and select Run As, then Java Application.

Don't get me started about those stupid light bulbs.
