I have a question about the structure of a clustered JBoss setup. Can I cluster two JBoss App Servers, each with it's own Database (that are the same in structure/content)?
So is it like this:

If so, why is it the second one and not the first?

When you ask 'each with it's own Database' do you mean each attached to a separate connection pool?
I believe that you can set up both. The difference is using plain JNDI vs HA-JNDI.
To set this up is too much to explain here, if you haven't already, spend the $10 and buy the clustering docs off JBoss.
