Javadoc is built into java sdk's. The command line tool is called javadoc - have a look in the bin directory.

There is a good tool built into the open source netbeans IDE that assists you to create the necessary javadoc comments in your java source files: http://edu.netbeans.org/quicktour/javadoc.html
You can extend the power of Javadoc to source code generation too - get creative with tools such as XDOCLET - http://xdoclet.sourceforge.net/
