In practice you could probably put your data and application container anywhere. To make a sensible choice, though, we probably need to know a bit more about what else might be running on this machine.

Is it planned to be a multi-user machine with people logging in via ssh, telnet, or command console? Will it be running a graphical UI? Will it also be running other servers or applications? Will there also be a database (or other support systems) running on this box to accompany your application

As for filesystem sizes they are probably asking how large the disk partition(s) need to be for your application, its data, log files, and anything else it will need. I can't really help with this, except to recommend that you look on your Windows implementation and total up the sizes of the contents of any folders belonging to your application, allowing for any growth during the life of the application. Then add a bit more "just in case"
