IE on OS X comes preconfigured to use Apples Java 1.3; there's nothing you need to set up. It can't use Java 1.4 or 1.5, and never will.
What happens if you try to run an applet? Any error messages? Anything in the "Java Messages" window (see View menu)?

(I'm assuming that you know that IE on OS X is dead, and that you have excellent reasons to still be using it.)

Thank you sooo much for your response. Yes you are correct "Mac comes with by default java1.3 . But my application works only on java 1.4.2 .(Mozilla will take newer version of java if we add JEP)
I think IE5.2.3 will work on Mac os x 10.3.9. May be newer versions will not work on Mac.

No version of IE will work with Java 1.4 or 1.5.

To use 1.4 or 1.5 on other browsers you need the wonderful Java Embedding Plugin.

You showed up just in time for the waffles! And this tiny ad:
