Location of source code in upload jar?

I see from an older post that one applicant's submission was rejected because he had put the source code for his project in a separate jar. I was thinking of doing exactly this. Does anyone else have any experience in this area?

My JAR had the following structure.
README.TXT- This file
client.jar- All of the files required to execute the client
server.jar- All of the files required to execute the server
java2.jar- The orignal assignment files unmodified
client.policy- The client security policy
server.policy- The server security policy
db.db - The binary database file
docs/- The documentation
docs/api- The Javadocs for the assignment
docs/design- The highlevel design document
docs/user- The user docs for this assignment
docs/user/online- The online user docs for this assignment
src/- All of the java source for the assignment
And i passed with 148, so I guess it was OK.
