My assignment says the executable jar file is to be within the main jar file. Can the executable jar be run without first extracting all of the files from the main jar file?

No, you have to extract the runme.jar and execute it.

I don't think so. The outer jar is just for convenience when you upload - the testers will certainly unjar it before attempting to run anything.
