In instruction, it provides the following command:
java -jar <path_and_filename> [<mode>]

Does this mean I should leave [] there?
For example, to initiate a client, is it 1 or 2?
1. java -jar runme.jar []
2. java -jar runme.jar
Same, to run a server, 1 or 2?
1. java -jar runme.jar [server]
2. java -jar runme.jar server

I think it should be 1, is it?

Well, in fact it is 2.
The '[]' indicates the mode is facultative.
