I'm using the JAMon api to monitoring my application. I want to save the results of the monitors I have created and not the fdsapi which run by default. So when I call MonitorFactory.getReport(), ideally I just want to retrieve the data for my loggers. Is there some way to do this? To basically turn off or ignore the other monitors.

I think the most recent version of fdsapi has jamon monitoring turned off by default. If it doesn't then you can simply eliminate any label with 'fdsapi' in it in a way similar to the way the jamonadmin.jsp file does it. You can see how this works by clicking on this link...
