That's something for your mail server to worry about - does it really matter to your application? Or were you thinking of writing your own mail server? (That would be something I'd recommend against doing. There are so many capable, free mail servers out there, it seems a waste of time to create another one.)

There are mail servers that store mail in a standard DB. Apache James is written in Java, and can use any JDBC-accessible DB to store mail. But, again: why do you care where the mail server stores the mail? Are you planning on accessing the mail behind the mail servers back, that is to say, without using the JavaMail API?
