What will happen if an application has one jdbc driver and another application has an upgraded version of the same driver in the same server?will there be a conflict or will the application run fine?

Two seperate applications with two seperate drivers? There should be no issue, unless either driver has bugs. I suppose the newer driver might implement more of the optional methods, but if an application was written to use the older driver, none of these new methods will be being used anyway.

No paul,I dont think so.For i got failure during communciation handshake exception. And after i upgraded the older version of the driver, the application ran fine.I think there must be some reason for this.

I still contest there won't be a "conflict", unless the older driver didn't work in the first place (did it?). What type of driver are we talking about here? And for which database?

No idea. Unless you upgraded your version of MySQL too I can't think how this could happen.
