OK, one basic question -- do you know JMS or are you new to both JMS and MQ Series?
If JMS is BRAND NEW to you, then I'd look at Richard Monson-Haefel's Introductory JMS Book. After that (or if you've used JMS with another vendor) then take a look at the manual from IBM "MQSeries Using Java" (you can find it in both PDF and HTML at http://www-3.ibm.com/software/ts/mqseries/library/manualsa/manuals/crosslatest.html).
If you are using JMS and MQ Series with WebSphere, let me know and I'll post some links to articles on configuring that combination.
