storing user preferences

what is the best way to organize and store user application preferences on the server side. i'd like to keep all the preferences in a datasource, so was wondering if a new Preferences API is suitable for doing that since i will end reimplementing the AbstractPreferences class. Has anyone done that? can you please share your experience, or maybe you've got better ideas? What is the best way to store preference trees in the DB?
