I suggest "Mastering EJB", 4th edition (book or free PDF). I do not recommend to learn EJB 2.x, as mahesh suggested.
The disadvantage of "Mastering EJB" is that it uses many bad practices regarding Java and OO in general. The authors know a lot about how to create huge real-world systems, though.
Easier to follow the examples is this other book about EJB 3.0, which uses JBoss in the examples. Its price is highly reduced, but I forgot its name.
Any suggestions on books which specifically teach EJB development/deployment on Rational Application Developer? Or even for Websphere Studio for that matter?

I always like to throw my four suggestions in when somebody asks about good EJB books. I hope this adds a bit of value to the thread.
For learning the basics of EJBs, you can't beat the Head First EJB series. It's easy to read, to the point, and teaches you the fundamentals. I don't believe it's at version 3 quite yet though.
If you want to learn EJB 3.0, the latest, Beginning EJB 3 is a good start. It's a fairly straight forward look at EJB 3, and how you can build EJB 3 components:
Also, I have a bunch of tutorials regarding EJB creation with WSAD and IRAD on my website. They demonstrate the basics, even if they are a little WebSphere specific.
