If you have a war files in any Arbitrary directory,
i.e. Not in application server --> deploy directory.
Are you able to link it with application server like JBoss etc.
So that it deploy in that directory only and run fine without any exceptions.

How ?

War file? I think not.
However if you got a folder, you cant tweak the server.xml to add a context path which points to this folder.

why can't you try out writing an ant file to copy
the content to the server, in case if you are finding it difficult to copy the contents manually ?

Thanks
