Reading Encrypted file from Java application

I would like to read a file which is in an encrypted form or non readable form ( may be machine language ) from my Java application. Is there any way to know how this can be performed.
I would also like to know what are the common ways of encrypting a file. I am in building dummy project which would test the various decryption test from java and thus try to bring security to my code by overcoming such flaws.
Any help in this respect would be highly appreciated.
