Process object and ssh-dss keys

I'm running putty (pscp) on an application that invokes it by creating a Process object then executing a command from getRuntime. However, the sftp server that I was connecting to recently updated is ssh-dss key. I've been able to successfully run and update the registry with the new key from a standard windows command prompt, but I can't seem to get any instances of putty that are invoked from getRuntime to acknowledge the new key. Does anyone have any ideas how I can update the key in the right place? I'd appreciate any help.
