while developing a web based application with data storage and retreival where should server and client site programms be written
should they be written in applet program
should they be written in seperate program

This is a bit like how long is a piece of string! I all depends on your skill level, how much time you have and how complicated the task is.
The server could either be a standard server like Orion and you might code your server application into one or more servlets, or ....
you could write your own simple server in java (plenty of 2 page examples for this) and extend it with your own code.
The client could be a standard browser - if you use standard html anyone can interact with your site. Or it could be a standard java app running from a networked drive in a typical small intranet situation. Or it could be a java app run via the "Java Start" icon. Or it could be an applet served as part of a html page (lots of limitations, unless your users are prepared to download a security permissions file.
