1)Youd need to upgrade in the middle of a war.
2)The software would come with free upgrades which would be more expensive to maintain.
3) You wont need terrorist to crash into buildings...the software would do the job for them.

Soldiers could hone their Solitaire skills.
They would ship with every new tank sold, enraging competitors.

Every operating system would ship with a tank or some other weapons system, enraging the defense industry. Microsoft would simply claim that their tank was an integral part of the operating system and could not be separated from it.

you'd have to re-register the OS every time you changed a magazine.

due to monopoly legilation, you wouldn't be allowed to make both guns and bullets.

Hmm, off the track of "If Microsoft made defense software..." but I'm having fun.

Every time your weapon jammed you'd have to call in the specialist for that particular weapon to fix it for you. Because there is no way a lowly private or pfc in the comapnay would be able to do it himself. although there wuld be a huge black market of 14 yr old kids buying and selling improved weapons on the internet and the same kids breakig into other peoples weapons and making them do bad things

Everytime you changed amunition, you would have to restart your weapons system. Also to enable a safe change in ammo you would have to close down all other programs such as guidance systems to ensure a safe transition from unloaded to loaded weapon.

Even though everyone knows that the weapon would be more likely to blow up in the face of the guy deploying it rather than the enemy, and even though everyone would know that there were much better defense software out there everyone would use Microsoft's without being able to give any real justification for their decision other than "The GUI makes it easy to use".
