We are planning to develop a new J2EE application using JBuilder and Weblogic. Application entities will be EJB. When it comes to deployment, later on, we know that some of our clients will want to stay "true blue" and use Websphere. My basic question is "if I develop using Weblogic but want to deploy in a Websphere environment, what types of hurdles can I expect?"

I can't imagine this working out at all. You're in for a whole world of hurt.
To put it in perspective, we develop using the IBM WSAD (Websphere Studio Application Developer) and deploy to WS4. Even using their own tool this is often an effort.
There are too many small proprietary issues with both WS and WL that you will have to contend with, that I wouldn't even seriously entertain the notion.
