Is there any option I can use to run my Java in which I will be able to see my code running, what methods it calls when, all the if statements and how they are evaluated, etc. I know unix shell scrips have such a functionality, and I was wondering if Java does too.

Sounds like what you want is a visual debugger. Any fully-featured IDE (such as NetBeans or Eclipse, both of which are free) should provide this capability for you.

Those of us who prefer text editors and command line compiles to IDE's must give props to JSwat for visual debugging goodness.
