Proper Jar procedures?

What is the proper way to deal with jar files. what I have been doing works but it doesn't seem like it's right.
1- download new jar/api
2- unpack
3- append it into rt.jar
I've tried just leaving the new jar in the same directory as rt.jar but then it's not being found by java. and it seems risky to be playing around with rt.jar, I'd rather not go in there. so is there a way to add new jars without touching rt.jar?

I found the answer.... put the .jar files in the /ext directory!
 
Don't get me started about those stupid light bulbs.
