You'd want to ask a Matlab forum if Matlab offers Java interface libraries; it probably does, but nobody in JiG(B) is going to know for sure. Try www.matlab.com . Asking if "Java is compatible with Matlab" is kind of putting things backwards!

If you can use Mathematica instead of MatLab, the J/Link feature of Mathematica is very well implemented. I've used Java with Mathematica many times and have found it very useful.
 
It is sorta covered in the JavaRanch Style Guide.
