When I downloaded jdk1.6.0_11, jre is downloaded alonwith.
java.exe file is in the path "C:\Program Files\Java\jdk1.6.0_11\bin" and in the path "C:\Program Files\Java\jdk1.6.0_11\jre\bin".
While javac.exe is in the path "C:\Program Files\Java\jdk1.6.0_11\bin" only.
Why are there 2 java.exe files ? Are they one and same or different ?

Typically, the JDK is used to compile the java source files to class files (javac.exe), whereas the JRE is used to run the java code (java.exe).

Check out the API docs (tools section) on different tools and their uses.

Both java.exe files should be identical.
