There may be a problem with the content of the serverindex.xml file for the profile:
<PROFILEDIR>/config/cells/<cellname>/nodes/<nodename>/serverindex.xml

It should appear similar to :

<?xml version="1.0" encoding="UTF-8"?>
<serverindex:ServerIndex xmi:version="2.0" xmlns:xmi="http://www.omg.org/XMI" xmlns:serverindex="http://www.ibm.com/websphere/appserver/schemas/5.0/serverindex.xmi" xmi:id="ServerIndex_1" hostName="<your host>">
<serverEntries xmi:id="ServerEntry_1231351071385" serverName="server1" serverType="APPLICATION_SERVER">
... <!-- deployed app and other information removed -->
</serverEntries>
</serverindex:ServerIndex>

Hi Malin,
You are correct, there are no deployment nodes in the serverindex.xml.
Thanks for the information.
