How did you install Tomcat? How did you install Eclipse? Which version of Eclipse (3.what?). What version of Ubuntu? What JDK are you using?

Which dialog box where you on when you got the error message?

What did you set the Tomcat installation directory to?

Make sure you installed Tomcat like this and after that choose from Eclipse the location of the Tomcat folder.

Please provide more details.

There's a better workaround so you can keep Ubuntu's Tomcat6 (taken from http://ubuntuforums.org/showthread.php?p=8541057, by DisDis)

In a terminal:

There. Now just go to Window/Preferences/Sever/Runtime Environments, add the Apache Tomcat6 Server and use /usr/share/tomcat6 as the installation directory!
