To start with I usually work with Swing and Servlets/JSP. This is the first time I will be writing any j2me code.

I want to evaluate if this is possible.
1) Write a java based application (with UI) for two bar code scanners (Symbol MC3000 with windows mobile OS and Janam XP30 with Palm OS)
2) Capture and process the barcode read by the scanner.
3) Dump the processed data wirelessly as a flat file onto a desktop.

Is this feasible?

Any pointers will be most appreciated.
Thanks.

Technically I don't see an issue in processing barcode data and transmitting it to another server. However, where are you planning to host this application? On the scanner itself or on a mobile device that connects to the scanner?

On the scanner itself.
After every x operations, the user will use the UI which I will develop, to upload the scanned data as one single flat file on to the server.

Assuming your scanner is J2ME enabled (which I am a bit suspicious for the Windows OS), you can use the java.io package within the MIDP 2.0 specification to transmit data to a server using HTTP or UDP protocols.
