what are the difference between web application and distributed application in all aspects?.when both should be used?.

You see web application is a subset of distributed application.

In simpler terms "all web applications are distributed application. But vice versa may not be true."

Can a web application distributed on many physical computers(each contain a JVM)?.for typical MVC application ,model can be in separate machine,controller in separate computer and presentation can be in separate computer?

No. Web applications can be deployed on different machines using clustering in order to achieve load balancing. But one cannot visualize to have presentations on 1 machine and MVC on different machines. Nevertheless you can have database on different machines.
