How to check out the same PDE project twice in eclipse

I have a problem: I checked out a project from cvs into eclipse and made some changes (which I did not check in)... I have decided I'd like to see if there is another way to achieve the changes I made. So I checked the project out again under a different name and tried something different.
The problem is, when I run the new project I am seeing all the changes I made in the old project. These are both Eclipse Plugin Projects.... how is this happening? Does it have something to do with run time environment configuration? I don't know anything about configuring that.
