want to know which is the best app server (JBOSS/Netbeans/Weblogic/IBM Webshephre etc ) to use to run all EJB 3.0 sample code/examples.

I used GlassFish when I was preparing for SCBCD
Used that for studying and testing purposes only.

I used JBoss 5.1, too.
It's very robust and easy to handle.
