Jemmy Closing Application

We have a fully working app working with Jemmy on Tomcat 5.5.

The problem we have is that when you close the (java) application that jemmy is driving it shuts down the tomcat server and our testing app.

does anyone know a clean way of closing down a program you have started with jemmy?
