Proguard output file does not include my java code - Help required

I have tried to obfuscate my war file however the resulting output file includes a jar file with the name of my project but there are no java classes inside the jar file after its unpackaged.

All my library jars are packaged within the output file that proguard created but no java class files are within the file.

Any ideas as to what i am doing wrong?

No.

First, try to reduce your problem: obfuscate single file, then - small jar, and then - war file.
Second, post here more detailed info: how your file looks, what is your obfuscation config, what is your proguard version, etc.
Maybe then someone will be able to help.

But first - look at first point and try to solve your problem by reduction. It works in 99% cases.
