Velocity stringIndexOutOfBouds Exception after Deploy

I deployed a new version of a build and got the following when I tried to call up any of my web pages:

VelocityServlet: Error Proccesing the template
java.lang.StringIndexOutOfBoundsException
at java.lang.StringBuffer.substring[StringBuffer.java.881)
....

When we tried to back out the new build and re-deploy the old we got the same message. So, it doesn't look like it's anything with the build. Furthermore, after letting it sit overnight it fixed itself. It looks like this may be a problem with the cache, but I don't know how to clear it. Any clues?
