Which application you use for reading pdf on your iPad and why?
I am looking for a good free app in which I can add notes and highlight the content.

You can also use iBooks. iBooks supports PDFs now. Use iTunes to copy the pdf onto your iPad.

I am using iBooks but you can only highlight/add notes to the epub books but not to the pdf.

Does it really have to be free? You paid hundreds of dollars for the iPad. $5 isn't much for an app.

And I second Goodreader.

It is... I am impressed that the app provides you a lot of features which I never thought of. Is there any other app which you can suggest? I am a new user of apple products so I don't have much information.

Yes, my master! Here is the tiny ad you asked for:
Java file APIs (DOC, XLS, PDF, and many more)
