Hi,
If suppose a web application has current users (say some 1000 users) and if we integrate JForum as a feature in the application, how to create login for all users specifying groups / custom permissions during JForum migration?

You'd have to learn enough about JForum's DB schema to create user records as appropriate. This article about JavaRanch's move to JForum should be interesting:
