Fix me if i'm wrong but it seems like the tools who shipped
with the source is written for phpBB2..
because there are so many tables and columns it refers that are not in phpBB3...

is there any particular way of migration for phpBB3?

Yes, it is for phpbb2. Currently there isn't any version for phpbb3, but we may provide one after JForum3 ships.
