best way to transfer files and applications to a brand new Mac?

I'm replacing my old, slow, obsolete MB Pro with 2.0 gHz processors with a new Retina display 2.7 gHz with 16GB of ram.

What is the best way to get all my applications over to the new laptop?

I assume that for things bought at the Apple store, I can just go to the store and click install.
What about all the non-Apple stuff, like Lightroom, Thunderbird, Chrome, Netbeans, Eclipse, MySql, Miro and all the zillions of other applications that I depend on.

Reinstalling them all will be a royal PITA

Wow, Migration Assistant did a great job.

When it started, it estimated 7 hours. But since the connection was a 3 foot long piece of Cat6 cable, it went faster. Took about 2 hours to transfer about 500MB
