I want to know how to manage global-method-security tag as annotation is not supported for spring security 3.1.4 and has no effect adding to spring security context
I am also need to add ACL to this application along with SAML please let me know if there a re any compatability issues by using spring 3.1.4 and spring 3.2 using java config

You will need to do your Spring security configuration in XML and import the XML configuration into your java config being used for your more general Spring configuration. This will work just fine. You will need to wait for the next version of Spring Security to be able to do the security configuration in Java config.
