SWF is animated and PDF is static, so I would be surprised if there was a tool, whether in Java or something else.

Recently I was totally blown away by this web comic publishing PDF books that contain animations. Somehow the PDF can host Quicktime animations

Adobe tools can turn web pages into PDFs, maybe you can load the SWF in a browser then export as PDF
