For those who want to learn JQuery an excellent choice would be Bear's book.
But I do not think that would be recommended for absolute javascript beginners. Is my understanding correct?

Any site/book recommendations to bring myself upto speed?
Also does the Javascript Ninja cover JQuery?

I agree!

Correct. jQuery in Action, 3rd Edition assumes at least a rudimentary amount of JavaScript knowledge.

Given your Java background, I'd say you know enough language skill to be able to start off with Secrets of the JavaScript Ninja.

Also does the Javascript Ninja cover JQuery?

No -- it focuses on pure JavaScript.
