WTE servlet engine hosed by loading of ver 2.2 class lib

I'm running VAJ 3.5 and trying to do some M-V-C programming using WTE as my server. Everything was sort of working, until I had some problems with the HttpSession class. I noticed my class API was outdated and didn't have the new functionality like .getAttribute() and .putAttribute() etc, so I downloaded and imported the newer servlet API from Sun. This simply loaded 42 class files under javax.servlet, javax.servlet.http and javax.servlet.jsp. My problem is, now the WTE Servlet Engine doesn't work right- it doesn't initialize properly. It only instantiates DefaultErrorReporter, and nothing else. There should be more initialization of servlets and setting of document paths. If I try to run my app I get "Document contains no data" and I'm sure it's because WTE doesn't have a root initialized for default_app. The config files seem to be intact as well as my serlets, jsp and html files; the only thing that changed was the servlet class API. When I re-installed VAJ, this problem went away but I was back to the old class API. Any ideas?
