Couldn't you just generate the HTML normally and then 'print' the webpages to PDF?

No, Stephan Van Hulst. We need to generate the PDF directly. The customer request the entire documentation to be in PDF only with navigations

Have you seen https://stackoverflow.com/questions/2322048/how-to-generate-a-pdf-from-javadoc-including-overview-and-package-summaries? It points to AurigaDoclet and PDFDoclet, both of which are open source, and can thus be adapted to your purposes.

The problem is both of the projects are not active and doesn't work properly.

This project is active:

https://www.msweet.org/htmldoc/index.html

I've never used it, though.  I found it by Googling generate javadoc as PDF file.

Why is that a problem? They're open source, so you can make them work exactly the way you need them.

Javadoc creation is bit of an obscure task. I think it's likely you'll need to adapt an existing one to your purpose, or pay someone to do it for you.
