Parsing XML

Hello,
I have a slight problem with the parsing of an XML document in WebSphere/WSAD environment.
In one instance, when the application is running on the App Server (WAS 4.0.5), the document fails to get parsed and throws a proper exception.
But the same document, when run from within WSAD(4.0.5), using the WAS AEs, parses OK.
Could there be any explanation for this at all?
Any help is greatly appreciated.
Thanks.
