I would like to run two tomcat instances at the same time, each one controlled as a separate windows services. Has anyone tried this, and could you help with instructions on how to set up this type of configuration.

I have done this with Tomcat 4 and it is simple - you need to be sure that:
1. ALL ports used by Tomcat are defined separately for each instance. Not just the port for requests but also the port used in startup and shutdown.
2. Environment variables for the two instances don't get mixed up - for example be sure each one has its own CATALINA_HOME (or whatever Tomcat 5.5 uses)

In the TOMCAT_HOME/bin directory, there is a file called service.bat.
There are instructions (they're terse but they're there) in the header of the file for running.

As William said, make sure you have the separate instances up and running on separate ports (don't forget the shutdown port) before running the service script.
