Yes JMeter isn't app server specific. Are you having any specific doubts?

Last time I looked, EJB testing was in its infancy, however web services and servlet tests worked great.

U can always go for out-of-container testing of your EJB(specifically different methods of a EJB) using JUnit.

Just a thought.
