MotoDev Studio sets up it's own Eclipse environment very similar to manually setting up Eclipse with Android. It adds a few niceties. I stopped using it (version 2.0.1) a while ago after trying to use the UI designer which somehow munged my MotoDev Studio project so bad I could not get my project to open again (even after closing out, rebooting, deleting various project files). It might be worth another look as it is now up to version 2.1.
