You cannot ask Sun for any clarifications. In fact the instructions mention clearly that one of the factors that you are being graded on is your decision making capability based on imperfect specifications.
As for the network / local mode stuff, You should be able to run your client server application in either server mode or local mode (in which case there is no server running). This choice has to be made available to the user from the GUI.

I download my SCJD assignment about a week after passing SCJP. The normal way to go would be SCJP,SCJD and SCEA. But since SCEA does not have any pre-requisities, you can directly go for SCEA. However unless you have some job experience working with Java, design patterns etc, you should do some reading before attempting SCEA. Also you will need to know quite a lot of stuff for SCJD. You will need to know good design patterns, Java coding standards. Among the technologies you will have to know RMI or Socket programming, Swing, IO related class usage etc. IMHO (In my humble opinion), you should first go for SCJD rather than SCEA. Also since there is no time limit to complete the SCJD assignment, there is no harm in downloading the assignment early and taking a look at it to understand the scope of the assignment and get a feel of the real thing. Also download it only if you are serious about completing SCJD, as it does cost quite a bit of money 250 USD.

No. You are not missing anything. The test harness used to be provided previously. But they stopped providing it with the downloaded files some time back. Probably they use it themselves to test our applications.

Even though the Data conversion tool is independent, it will need to use features provided by the Data class for converting a data file to a binary file.

Magic is a special value which is used to detect if the database has been corrupted by some external entitiy. If the magic value is not found in the database value, then the Data class assumes that the data has been corrupted. You should not have anything to do with the Magic value, as the Data class takes care of that for you. Also it should not be entered from the GUI or config file etc.

You just need to look at the deprecated API in the documentation. You will also find the suggested replacement for the deprecated APIs in the documenation. Yes it does compile. If you want more information use
java -deprecated Data.java
