Try deploying the ear as exploded. See if then the application gets deployed.

Which certification Server/Portal/Integration?
I have read the Integration 8.1 material and it is really good but not a substitute for hands on knowledge.

Looks to me a permission issue in IE. Try changing the IE setiing to lower privacy setting and see if you get the admin console left pane.
